The remains were found under the Queensgate roundabout in Peterborough during preparatory works for the City Link project, part of the wider Station Quarter regeneration.
The £5 million project aims to create a more direct route for pedestrians and cyclists from Peterborough Railway Station to the city centre.
The site was last excavated during the 1970s when the original subway system was constructed by the Peterborough Development Corporation.
A statement from Peterborough City Council reads: "The speed at which we were digging has had to slow down, so we don't damage any remains.
All discoveries of suspected human remains must be handled in accordance with the Burial Act 1857.
